Another concern is the stability of the sample preparation and test -- if environment can have an effect.

What is the nature of the tests for pathogens and microbial load? Are they attributes, counts, or instrumentally measured? Are they manual or machine read? What can you say about the repeatability and reproducibility of the test methods? Do the test methods produce false positives?

What are the specified limits for pathogens and microbial load?

I think that it is important that you use the oc curve in determining the right sample size for the application. The method is discussed in the tutorial on this website. Answers to the questions above will be helpful in deciding which type of sampling plan to use.
